Intercooler condensation causing engine shutter

My 2011 Fod Flex ecoboost has about 58k on it. This past year I have been experiencing an irritating shudder when applying light throttle at highway speeds. One time getting on to a busy highway in Boston I had to accelerate hard, brake and then step on it again. My engine coughed chocked sputtered and essentially went into limp mode for 30 seconds with a blinking engine light.
 
I have heard it condensation from intercooler feeding into the engine causing misfire and sputtering. Anyone else experience this as well and what did you do?
